Mankind migrated to space colonies several centuries ago, with wars on Earth having long ended. Suddenly during the Advanced Generation (AG) Year 101 an Unknown Enemy (UE) appears and starts to attack Earth and its colonies starting a full-scale war. They destroy the space colony "Angel" in a disaster later referred to as "The Day the Angel Fell". In AG 108 the UE attack a once peaceful colony known as "Orvan". Flit Asuno, a seven-year-old boy at the time, had his mother killed in this attack. Before she died, she gave him the Asuno family heirloom—the "AGE Device" memory unit. Using plans hidden within this unit, Flit begins to develop the mobile suit "Gundam", humanity's last hope.In the year AG 115 Flit Asuno, now age fourteen, lives on the colony "Nora" in an Earth Federation military base named "Arinsuton". After seven years of research and development collaborating with the Earth Federation, Flit completes development of the Gundam AGE-1, allowing it to self-evolve through combat experience. Mazinger Angels chronicles the adventures of four women who pilot giant robots in the Mazinger vein. The concept is a spoof on the late 70's and early 80's popular TV series Charlie's Angels. Three of the robots, Aphrodite A, Diana A and Minerva X are from the original Mazinger Z series, while Venus A is from the Great Mazinger series. Their pilots are also traditional characters from Go Nagai's universe, Sayaka Yumi and Jun Hono from Mazinger Z and Great Mazinger respectively, and Hikaru Makiba and Maria Fleed from Grendizer. The perspective of the stories later shifts to different characters, providing their side of the story behind the development and the operation of some of the mobile suits given in 00V.

The year is Universal Century 0096, and Banagher Links is a student at the Anaheim Electronics Industrial College training facility at an incomplete space colony. There, he rescues a girl named Audrey Burne and helps her to evade capture by Zeon remnants known as the Sleeves. The Sleeves are after "Laplace's Box" an item the Vist Foundation has had in its possession since the beginning of the Universal Century which can be used to topple the Earth Federation government, and Cardeas Vist, the head of the family plans to hand them the key to it. Audrey, fearful of what will happen, wants to convince Vist not to give them the key. The Earth Federation's Londo Bell unit attacks the Sleeves and Banagher is drawn into the chaos.
